In 32bit windows you should only see one program files folder.
In 64bit windows
you will see two. As you say one is programfiles (64bit) and one is program files x86
(32bit).
For compability windows will install 32 applications to the 32bit
folder and 64bit applications to the 64bit folder but will run them both transparently.
If your updating windows 64 then only do the 64bit updates.
If your updating
windows 32 then only do the 324bit updates.
If your in windows 64 and your
updating an application in the prog files X86 folder then do the 32bit update for that
peice of software.
If your in windows 64 and your updating an application in
the prog files folder then do the 64bit update for that peice of software.
Don't mix them up!
