2 possible answers:

Record the pickup (assuming you have one). Not always suitable but next time you're in a music shop check out the Fishman Aura pedal.

Play standing up.

You could try using the metronome( in headphones obviously ) from whatever reecording software You're using, that way You wouldn't need the foot tapping as a beat to play along with?

Play wearing socks and use a shock mount for the microphone.

Or if you are a good foot tapper, then you could make a feature of it in your recordings..

See Paco de Lucia in this clip. I am personally equally amazed by his guitar playing and his impressively rhythmic and steady foot tapping!

Of all the posts so far I like the socks on thick carpeting suggestion. You obviously feel compelled to tap and to train yourself not to for the sake of a recording might stifle your creativity. I would just incorporate the sound into the music. Sounds more "live" than canned anyway!

Hi,
Years ago I was recording with a recorder consort and one chap had rather a heavy foot, which came through on the recording. It was cured by placing one of those thick, old fashioned, coconut door mats under his feet. This stopped the sound coming through on the recording and I have heard that it has been used in recording orchestras when someone has a heavy foot.
