I've always been intrigued by this song ever since I first heard it when it first came out when I was just 2 years old when it used to scare the life out of me!
I'm now still very very curious to know how Phil managed to get the vocal fx in the vocal harmony after 3 minutes 44 seconds the way it comes in and out like a phaser every now and again and mimics the main vocal and gets louder and quieter.
I've read loads of articles on the web about the drum machine used and the main synth sound which came from a Prophet but I'm so intrigued by that oscillating phaser type of vocal harmony effect.
It's such a powerful song. Throughout the song, the whole mood that the song gives out always makes me picture a beautiful long dark haired woman appearing every now and again in it. It gives out a very romantic mood considering what the lyrics are about too.
I think Phil did use a Vocoder during the 'I remember..' bit but there sounds like there were so much more equipment used for the vocals.
What also really fascinates me is that this song was produced with Phil still fresh from Genesis and the ideas he got from Peter Gabriel.

https://www.youtube.com/watch?v=8tirpIfEzqw This video gives you an idea of what equipment was used but nothing really on how each track was produced. It's such a complexed mix.

Here are two more videos, but again, nothing really in depth about the mix...

Some info here:
http://www.muzines.co.uk/articles/production-masterclass-with-hugh-padgham/2948

(Recording Musician, Oct 1992)

Given that Track 2 was "Vocoder", I expect there was a vocoder on his voice and modulated by a synth for that part, though I haven't listened to it in detail...

Classic Tracks here:

"Also, there's a vocoder on the words ‘I remember’ in the second verse.” - there you go. Roland VP-330 BTW.

I think the vocal track and fx is the most interesting track of them all. I love the robotic modulated oscillating sound that copies what Phil is singing every few seconds after 3.44.
I think there is more than just the vocoder used on the vocal tracks. You can't beat that atmospheric feel the vocal tracks give. It's incredibly powerful to listen to.
