This concerns me...

Height adjustment of pole-pieces has a very subtle effect on tone. Where it matters is in balancing the individual strings. My immediate thought is that in adjusting the pole pieces the coil has been damaged.

I would talk to a pick-up specialist ASAP

I'm afraid Zen is right. The height adjustment for the pole pieces is just to balance the output level of each string to each other. It sound's like something else is wrong if you are getting a 'muffled' tone.

Thanks for your comments.
What had happened is that I had screwed the pole pieces down low enough that the signal was weak. I have now screwed the pole pieces out and am getting a nice trebly grunty tone.

Question: Would lifting the pole pieces have pretty much the same effect as lifting the whole pickup? Is there no advantage(independant of distance from the string) in lifting pole pieces?

I have read on other forums that lifting the pole pieces in itself adds treble to tone (as opposed to merely offering an opportunity to independently adjust poles to strings).
